Saving settings on Win Vice

I downloaded WV 1.15, setup my joystick, saved settings, exited, restarted and it successfully remembered my joystick.
However, once I copied this version into my Gamebase/emulators folder, it runs fine but I have to manually set the controls to joystick every time I start WV.
Any idea why it wont save my settings despite it saying it has successfully done so when I select 'Save settings'
